The SWISS-MODEL workspace: a web-based environment for protein structure homology modelling
نویسندگان
چکیده
MOTIVATION Homology models of proteins are of great interest for planning and analysing biological experiments when no experimental three-dimensional structures are available. Building homology models requires specialized programs and up-to-date sequence and structural databases. Integrating all required tools, programs and databases into a single web-based workspace facilitates access to homology modelling from a computer with web connection without the need of downloading and installing large program packages and databases. RESULTS SWISS-MODEL workspace is a web-based integrated service dedicated to protein structure homology modelling. It assists and guides the user in building protein homology models at different levels of complexity. A personal working environment is provided for each user where several modelling projects can be carried out in parallel. Protein sequence and structure databases necessary for modelling are accessible from the workspace and are updated in regular intervals. Tools for template selection, model building and structure quality evaluation can be invoked from within the workspace. Workflow and usage of the workspace are illustrated by modelling human Cyclin A1 and human Transmembrane Protease 3. AVAILABILITY The SWISS-MODEL workspace can be accessed freely at http://swissmodel.expasy.org/workspace/

The SWISS-MODEL Repository and associated resources
SWISS-MODEL Repository (http://swissmodel.expasy.org/repository/) is a database of 3D protein structure models generated by the SWISS-MODEL homology-modelling pipeline. The aim of the SWISS-MODEL Repository is to provide access to an up-to-date collection of annotated 3D protein models generated by automated homology modelling for all sequences in Swiss-Prot and for relevant models organisms. R...
متن کاملMolecular Modeling and Docking Studies on the First Chlorotoxin-Like Peptide from Iranian Scorpion Mesobuthuseupeus (Meict) and SNP Variants of Matrix Methaloproteinase-2 (MMP-2)
Background: MeICT is the first chlorotoxin-like peptide isolated from the Iranian Scorpion Mesobuthus eupeus. Chlorotoxin (CTX) is a neurotoxin that specially binds to (MMP-2) on ma-lignant cells and now is used in treatment of glioma. In the present study, we have used homology modeling to propose the 3D structure of MeICTand analyze its interaction with MMP-2 and its SNP types. Methods:The ...
متن کاملSWISS-MODEL: modelling protein tertiary and quaternary structure using evolutionary information
Protein structure homology modelling has become a routine technique to generate 3D models for proteins when experimental structures are not available. Fully automated servers such as SWISS-MODEL with user-friendly web interfaces generate reliable models without the need for complex software packages or downloading large databases. Here, we describe the latest version of the SWISS-MODEL expert s...
متن کاملZ-score for Homology Modeling and Structure Prediction of Globular Protein of Homosapiens & Plant
The Swiss model is a web-based integrated protein structure homology modelling software. The main objective of this paper is to compare the homosapiens and plant globular protein using modeling software. Here we focus on the pairwise energy, solvation energies and C-β interaction among the proteins based on Z score. From the simulation, it observes that Myoglobin and Neuroglobin pseudo-properti...
متن کاملIn Silico and in Vitroinvestigations on cry4aand cry11atoxins of Bacillus thuringiensis var Israelensis
In the present study we attempted to correlate the structure and function of the cry11a (72 kDa) and cry4a (135 kDa) proteins of Bacillus thuringiensis var israelensis. Homology modeling and secondary structure predictions were done to locate most probable regions for finding helices or strands in these proteins. The JPRED (JPRED consensus secondary structure prediction server) secondary struct...
